A church dedicated to Saint John the Baptist already existed in Mezzolombardo in the 16th century, as a branch church of the parish church of San Pietro. The records of the 1581 visitation describe it as having four altars and the eucharistic tabernacle: the main one dedicated to the Blessed Virgin Mary, the others to Saint Lucy, Saint Michael the Archangel and Saint John the Baptist.
At the beginning of the 17th century it was no longer big enough for the population. Work on the new church began in 1611 and ended with the consecration on 8 August 1629, celebrated by the suffragan bishop Pietro Belli: five altars and frescoes dedicated to Saints Fabian and Sebastian.
On 3 March 1705 a fire destroyed its roof.
